Facebook does not currently allow third party apps to upload images directly to the Timeline Cover Photo. Instead, your Cover Photos are saved in a Facebook Photo Album called “Cover Photo Maker Photos.” You have to manually select a photo stored in this album and make it your Timeline Cover Photo. This is a limitation of Facebook’s integration with apps and not of Cover Photo Maker itself. You could also use the Alternative Method to upload your Cover Photos directly to your Timeline.
